Just hoping to find out if any one knows of any industry standards such as AAMA, ASTM or others that relate to the recommended way to install windows into log home construction. Are flanged windows used or box frame construction? how are they sealed/integrated into the rough opening?
Any help would be great.

Depends on the opening, personally I don't care for flanged/new construction windows. But that's just me. I have used them before

The flange is easy to cut off. Great thread on this subject about a year ago.

My number one rule was to buy or get the windows before I cut my logs. I got almost all my windows from the bone yard of my local lumber yard. Get plenty, cause I hate dark homes.
I have used flanged windows in all of mine except the door side-lite.
The stick frame standard is 1/2 inch on each side smaller... if the window in 5 feet square the outside of the flanges will measure 59.5 by 59.5. Just get your bucks flat and plumb. The using shims center and level the window. Then get it plumb.
Screw the little sucker in with exterior screws.
Then use rubberized flange tape. it is generally about 4 inches wide and will seal the window buck joint.
If the flange is cut off I suggest plenty of silicone lining the inside molding to hold the window. Again use shims to center and get it plumb. Then plenty of silicone inside the exterior molding... My side-lites came with little rubber squares that help center the side-lites....
